We followed most of this route ourselves when our daughters were 3 and 4 years old and were surprised by how easy it was to plan independently. Domestic flights are straightforward, accommodation is easy to book and you don’t need an expensive tour package to experience Borneo’s highlights.

What makes this itinerary work so well is the balance. You’ll see orangutans, enjoy river safaris and relax on some of the most beautiful islands in Malaysian Borneo, while spending enough time in each destination to avoid constantly packing and moving.

Why Visit Kota Kinabalu with Kids?

When planning our own Borneo trip, we seriously considered including Kota Kinabalu. In the end, we decided to spend more time around Sepilok, Kinabatangan and Semporna instead.

That said, Kota Kinabalu is still an excellent place to start this itinerary. It offers family-friendly resorts, island hopping, local markets and great food, making it a relaxed introduction to Sabah before heading into Borneo’s wildlife regions.

Best Things to Do in Kota Kinabalu with Kids

If you’re spending a few days in Kota Kinabalu, these are the experiences we’d prioritize:

  • 🏖️ Go island hopping in Tunku Abdul Rahman Marine Park – The islands just off the coast are one of the biggest highlights of Kota Kinabalu and offer beautiful beaches, calm water and easy boat trips for families.
  • 🌅 Watch the sunset at the Kota Kinabalu Waterfront – This is one of the most popular evening activities in the city and a great place to enjoy dinner with a view.
  • 🛍️ Explore local markets – Markets such as the Filipino Market offer a fun glimpse into local life and are easy to visit with children.

For most families, we recommend staying either near the waterfront or in one of the larger resorts just outside the city center.

How to Get from Kota Kinabalu to Sepilok

The easiest way to continue this itinerary is by taking a domestic flight from Kota Kinabalu to Sandakan.

Several flights operate daily, and the journey takes around 45 minutes. From Sandakan Airport, it’s approximately a 20-minute drive to Sepilok.

Although flying with young children might sound daunting, domestic flights in Malaysia are surprisingly easy and save hours of travel compared to driving.

Days 5-7: Sepilok with Kids

After a few relaxing days in Kota Kinabalu, it’s time for one of the highlights of this Borneo itinerary with kids. Located near Sandakan, Sepilok is one of the easiest places in Southeast Asia to see orangutans responsibly with children.

For us, this was one of the most memorable stops of the entire trip. Seeing orangutans up close, visiting the Sun Bear Conservation Centre and walking through the rainforest made this everything we had hoped Borneo would be.

Why Visit Sepilok with Kids?

If you’re only visiting one wildlife destination in Borneo, Sepilok should be high on your list.

The area is home to the famous Sepilok Orangutan Rehabilitation Centre, where rescued orangutans are prepared for life in the wild. Just a short walk away, you’ll also find the Bornean Sun Bear Conservation Centre, which protects the world’s smallest bear species.

What makes Sepilok particularly appealing for families is how accessible it is. The main attractions are located close together, most walking trails are short boardwalks and it’s possible to experience some of Borneo’s most famous wildlife without long hikes or difficult logistics.

Best Things to Do in Sepilok with Kids

If you’re spending a few days in Sepilok, these are the experiences we’d prioritize.

  • Visit the Sepilok Orangutan Rehabilitation Centre – One of the most famous wildlife attractions in Borneo and an unforgettable experience for both children and adults.
  • See the sun bears – Located right next to the orangutan centre, the Bornean Sun Bear Conservation Centre is easy to combine into the same visit.
  • Explore the Rainforest Discovery Centre – Walk through the rainforest, climb the canopy towers and look for hornbills and other wildlife.
  • Take your time between activities – One of the reasons we recommend three nights in Sepilok is that it allows families to enjoy the area at a slower pace instead of rushing from one attraction to the next.

Where to Stay in Sepilok with Kids

Staying near the conservation centres makes visiting early in the morning much easier and keeps travel time short with children.

If accommodation near the conservation centres is fully booked, Sandakan is a practical alternative. We stayed in an apartment there ourselves and found it worked very well with young children thanks to the extra space, supermarkets and restaurants nearby.

How to Travel from Sepilok to the Kinabatangan River

From Sepilok, continue your journey to the Kinabatangan River, one of the best places in Borneo to spot wildlife.

The journey usually takes around 2 hours by road and is often included when booking a Kinabatangan River lodge stay.

We traveled by shared minibus ourselves, which worked well even with young children. While parts of the road can be bumpy, the transfer is straightforward and feels like a real transition from rehabilitation centres and boardwalks to deeper rainforest areas.

Days 8-9: Kinabatangan River with Kids

After visiting the orangutans and sun bears in Sepilok, it’s time for one of the most exciting parts of this Borneo itinerary with kids: the Kinabatangan River.

This region is one of the best places in Sabah to experience rainforest wildlife and offers some of the highest chances of spotting animals in the wild during a short family trip. Unlike many wildlife destinations that require long hikes through dense jungle, most activities here take place on relaxed river cruises, making Kinabatangan surprisingly accessible with children.

For us, this was the moment Borneo truly came to life. Every river cruise felt different, and there was always the excitement of wondering what wildlife might appear around the next bend.

Why We Recommend 2 Nights on the Kinabatangan River

One of the biggest planning decisions for this part of the itinerary is how many nights to spend on the Kinabatangan River with kids.

While one night gives you a taste of the experience, two nights allows for multiple river safaris and significantly improves your chances of spotting wildlife. A typical stay includes an afternoon cruise on arrival day, a sunrise safari the following morning, another sunset cruise and a final activity before departure.

Because every river safari is different, having several opportunities to explore the river greatly increases your chances of seeing wildlife.

We personally wouldn’t recommend spending much longer than this with younger children. While the wildlife is incredible, most activities revolve around the river cruises themselves, and many families are ready for a change of scenery after two nights.

What Is the Kinabatangan River Like with Kids?

One of our biggest concerns before visiting was whether the river safaris would hold our children’s attention.

Fortunately, this turned out to be much easier than expected. The lodges are well organised, life jackets are provided for young children and most river cruises last around 90 minutes, which felt very manageable with our kids.

The biggest attraction is, of course, the wildlife. Seeing pygmy elephants, crocodiles, proboscis monkeys and hornbills from a small boat was an unforgettable experience and one of the highlights of our entire Borneo trip.

That said, it’s worth keeping your expectations realistic. Wildlife sightings vary from cruise to cruise. On one safari, we saw elephants close to the riverbank. On another, the highlight was a distant orangutan and a few birds, and our children lost interest much more quickly.

What Wildlife Can You Expect to See?

The Kinabatangan River is one of the best places in Sabah to spot members of the famous Borneo Big 5:

  • 🐘 Bornean pygmy elephant
  • 🦧 Orangutan
  • 🐊 Saltwater crocodile
  • 🐒 Proboscis monkey
  • 🦅 Rhinoceros hornbill

While wildlife sightings are never guaranteed, few places in Borneo offer such a realistic chance of seeing several of these iconic animals during a short family trip.

During our stay, we spotted crocodiles, proboscis monkeys, hornbills and an orangutan from the river. The absolute highlight, however, was seeing a group of pygmy elephants after one of our river cruises. We had just stepped off the boat when they suddenly appeared nearby, much closer than we expected.

That’s exactly why we’d recommend more than a single river cruise. Every outing is different, and some of the best wildlife encounters happen when you least expect them.

Choosing the Right Kinabatangan Lodge for Families

Most families stay in a riverside lodge that includes accommodation, meals and guided river safaris as part of a package.

When comparing lodges, we recommend looking for:

  • Included river safaris
  • Air-conditioned rooms
  • Family rooms or larger accommodation options
  • Transfers from Sepilok included
  • Meals included in the package

A complete 3D2N package is usually the easiest option, as it includes accommodation, meals, transfers and guided river safaris.

We booked our visit through Asia Green Travels, which arranged the transfers and lodge stay smoothly for our family.

How to Travel from Kinabatangan to Semporna

The next stop on this Borneo itinerary is Semporna, where the focus shifts from rainforest wildlife to tropical islands, snorkeling and some of the clearest water in Malaysian Borneo.

The journey usually takes around 4 to 5 hours by road and is often arranged directly through your lodge.

While this is one of the longer travel days of the trip, we found it very manageable. Most drivers make stops along the way for restrooms, snacks and short breaks.

One of our favorite things about this itinerary is the contrast between destinations. In just a few hours, you’ll swap rainforest river safaris for white-sand islands, coral reefs and some of the clearest water in Malaysian Borneo.

Days 10-14: Semporna with Kids

After the wildlife adventures in Sepilok and Kinabatangan, Semporna feels like a completely different world. Instead of river safaris and rainforest wildlife, you’ll spend your days island hopping, snorkeling and relaxing on some of the most beautiful beaches in Malaysian Borneo.

For us, it was the perfect way to end this Borneo itinerary with kids and one of the highlights of our entire trip.

Why Semporna Is the Perfect Final Stop on This Borneo Itinerary

One of the reasons we like this route so much is the contrast between the different destinations.

You start with island hopping and city comforts in Kota Kinabalu, move into wildlife-filled rainforest adventures in Sepilok and Kinabatangan, and finish with some of the most beautiful islands and beaches in Malaysian Borneo.

After several days of transfers, river cruises and early wildlife safaris, Semporna feels like a well-earned reward. The pace becomes slower, the scenery changes completely and there is much more flexibility to simply enjoy the surroundings.

For us, the islands around Semporna were not only the perfect ending to this itinerary, but also some of the most beautiful islands and beaches we have visited anywhere in Southeast Asia. The combination of crystal-clear water, white sandbanks and vibrant coral reefs is genuinely spectacular.

Best Islands to Visit Near Semporna with Kids

Most visitors explore the islands around Semporna through organized island-hopping tours. The most popular routes are:

  • 🏝️ Tour A: Bohey Dulang, Mantabuan and Sibuan
  • 🤿 Tour B: Mabul and Kapalai
  • 🌴 Tour C: Timba Timba, Mataking and Pom Pom

Of all the islands we visited, Timba Timba, Sibuan and Mataking were our personal favorites. They offered the perfect combination of white-sand beaches, calm water and plenty of space for kids to swim and play.

Bohey Dulang is probably the most famous island in Semporna thanks to its spectacular viewpoint. The panoramic views over the surrounding islands are genuinely breathtaking and some of the most iconic scenery in Malaysian Borneo.

The challenge for families isn’t necessarily the hike itself, but often the way tours are organized. During our visit on a shared boat tour, we stayed at the beach with our children while other visitors completed the viewpoint hike. Although the hike itself only took about an hour, we ended up waiting much longer for the entire group to return.

It’s also worth knowing that children under 6 years old are not allowed to hike to the viewpoint, regardless of whether they are carried or accompanied by an adult.

For that reason, we think Bohey Dulang is absolutely worth visiting, especially if you book a private island-hopping tour. A private boat gives you far more flexibility and allows you to leave as soon as you’re ready, without spending hours waiting for other groups.

If you’re traveling with younger children, that extra flexibility can make a huge difference to the overall experience.

Should You Stay in Semporna Town or an Overwater Resort with Kids?

This is probably the biggest decision you’ll make when planning the Semporna portion of your trip.

Staying in an overwater resort is high on many people’s Borneo bucket list, and it’s easy to see why.

However, overwater resorts are significantly more expensive, and we found ourselves spending most of the day away from the resort on island-hopping tours.

Looking back, if we planned this trip again with young children, we would probably stay in Semporna town and use the money saved for private island-hopping tours instead.

Semporna town itself isn’t particularly beautiful, but it is practical. Restaurants, supermarkets and tour departure points are all nearby, which makes logistics much easier with children.

If your budget allows, we’d consider combining a few nights in Semporna town with one or two nights in an overwater resort.

How to Travel from Semporna to Tawau Airport

After your stay in Semporna, the final step is a transfer to Tawau Airport.

The drive takes approximately one hour and is usually arranged through your hotel or tour operator.

From Tawau, most international travellers connect via Kuala Lumpur before flying home.

Alternative Borneo Itinerary Ideas for Families

Not every family has two weeks to explore Borneo. Whether you have 10 days or closer to three weeks, it’s easy to adapt this itinerary to fit your schedule.

10-Day Borneo Itinerary with Kids

If you only have 10 days, we would recommend shortening or skipping Kota Kinabalu and focusing on Borneo’s biggest highlights:

  • 📍 Days 1-3: Sepilok
  • 📍 Days 4-5: Kinabatangan River
  • 📍 Days 6-10: Semporna

If you’re short on time, we’d focus on these three destinations. They offer the best combination of wildlife, tropical islands and family-friendly experiences in Sabah.

3-Week Borneo Itinerary with Kids

With three weeks available, you can slow down the pace and experience both Sabah and Sarawak, the two Malaysian states that make up most of Borneo.

One route we would consider is:

  • 📍 Days 1-4: Kota Kinabalu
  • 📍 Days 5-7: Sepilok
  • 📍 Days 8-9: Kinabatangan River
  • 📍 Days 10-14: Semporna
  • 📍 Days 15-17: Kuching
  • 📍 Days 18-21: Bako National Park and the surrounding Kuching area

Adding Kuching lets you experience a different side of Borneo. While Sabah is known for orangutans, river safaris and tropical islands, Sarawak offers colonial history, great food and wildlife in places like Bako National Park.

If you have three weeks available, combining Sabah and Sarawak creates one of the most complete family itineraries in Malaysian Borneo.

Sabah or Sarawak: Which Is Better for Families?

This itinerary focuses entirely on Sabah, which we believe offers the best introduction to Borneo for most families.

Sabah combines many of Borneo’s most famous highlights in a relatively compact area, including orangutans in Sepilok, wildlife safaris along the Kinabatangan River and the beautiful islands near Semporna.

Sarawak is also worth considering, particularly if you’re interested in cultural experiences, caves and destinations such as Kuching and Bako National Park. However, for a first family trip to Borneo, we think Sabah offers the strongest combination of wildlife, beaches and easy logistics.
